alright look, it's good to be healthy but I think you're taking it to far. You shouldn't focus so much on calorie counting but rather nutrient counting. You need to be aware of how much food and the quality of food. What is healthier an apple or ice cream?
Trick question. Both are healthy, but it's quantity. You need a certain amount of calories /and/ nutrients. At your age, you need to focus on getting the right amount of nutrients.
If you don't have proper nutrients and weight your body won't function. You need a certain level of body fat or processes like your period will not happen naturally. Also, if you don't get enough calcium now, you could get osteoporosis. It's a silent killer because you could have it but not show symptoms for a long period of time. By the time you realize you have osteoporosis, it's to late.
As far as the period goes, yes your metabolism slows down the week before, but guess what? It speeds up the week after. Your metabolism isn't going to be constant like most women. It will fluctuate depending on where you are in the cycle.
