"having your cake" is eating your cake. eating it another time on top is impossible, hence the usage when in a situation of using something to its end and then wanting more. The already enjoyed cake is no longer available for enjoyment but more is wanted.
Its used usually to describe negative situations, for example someone who is engaged but wants to marry another "cannot have their cake and eat it too" (they already have someone, but they want to eat another ;)

"Have your cake and eat it too" ---> You want to eat your cake but at the same time want to still have the cake although you know if you eat the cake it will be gone. So, it's like, trying to have both things at the same time. For example: you want to dump your boyfriend but at the same time want him to still care, love you, be around you just in case.
It doesn't make sense. It's never made sense to me either. I get what people mean when they say it, but yeah, if you have a piece a cake, why on earth would you not want to eat it? I guess, just being able to have a piece of cake should be good enough? Though if you get it, why not eat it? I can't justify the saying. lol

It simply means, once you eat your cake, you no longer have it. Some people want to eat their cake, yet still have it to eat later.

You want to have something, but you don't want to give up any thing to get it. You can't achieve that if you don't give something up.
If you want to eat the cake then after you do you will have no more cake. You can't keep it if you want to eat it.like for instance I am sleeping with my girlfriend and her best friend as well. I have my cake (having sex with my gf) and I eat it too (having sex with her bestfriend also) ;]
