Gained muscle but trying to lose body fat

Ever since I got to college I have been more active (going to the gym more and what not). I was over weight when I was younger, I have a bit of extra skin on my lower stomach area. I have been lifting weights, and have gained quite a bit of muscle (I can tell by just looking in the mirror). I have been working hard on trying to become fit and look better myself, though a main issue has been body fat. While my upper body seems to be quite muscular and firm, but mid section (mostly lower-mid section) tends to still have the characteristics it had back many years ago.

I have been eating quite clean as well, and still working out at the gym on all body parts. Any advice or links to go to to help me out with this? Unlike the rest of my body which I have seen good results, my mid section seems to be lacking.
