The problem with being attacked by another person is being attacked, not the other person. I think back to the women who were our ancestors, who braved hardship and suffering for themselves and their families, and wonder what they'd think of their daughters, who freak the fuck out at the prospect of being in a small enclosed space with a man, simply because he's a man.
If these people are so deluded that they think women are harmed by the mere proximity of testicles, then the only solutions are exposure therapy or being locked in protective custody for the rest of their days.
I shudder to think of what's going to happen to these women if they ever get pregnant.

I don't care about the way you present or want to be called, whatever body part you have applies. The moment you transitioned that body part is the moment you belong in the other room.
Its all about being able to feel safe in these spaces, to where no intercourse can happen. Thats what it was designed for, and all these gender identities are entirely irrelevant for that.

I think it's a complicated topic. But at the end of the day, my thought is this.
People with gender dysphoria most typically have emotional and/or sexual abuse traumas in their past. Those traumas are usually what sits at the back of their minds in them in their everyday life, gives them feelings like they're out of place in their body, maybe even in the world, don't feel quite right in their skin, and often with a need for validation or attention. Which by itself isn't "bad" even if it's unhealthy. Their primary drive is the need for love, validation, recognition, etc., which wasn't properly given to them as children or young teens.
However, there are also people out there with those same (or similar) traumas who may or may not be dysphoric but are willing to do the whatever it takes to do to others that was done to them. There are also people who, despite having an average/normal upbringing with plenty of love and attention, may have a genetic predisposition toward some type of psychological issue that makes them dangerous. These people are predators who are willing to pretend that they're something they're not to get what they want. Their drive is power, sexual gratification, deviancy, etc.
All of these people need help. But one group is dangerous, and we need to figure out how to handle these dangerous people properly. And I think it's tough to target one without accidentally targeting the other.
That said, if this dad suspected or had a gut feeling this person was a pervert, and not just your average everyday trans or gender dysphoric, I'm personally someone who tries to trust my suspicions and gut feelings, and I'd say, "Sounds like a dad doing the right thing to protect his daughter."
On the topic of bathrooms, I think we're in a social situation right now that might warrant an "Other" bathroom, or safe and secure bathrooms for people who don't feel quite right in their own skin. These should be single bathrooms, equal and clean in every way to your standard bathrooms, catering to non-gender conforming people including children who might also be dysphoric, and would mostly help keep possibly dangers adults away from children in general.
Now, that doesn't solve the problem of your average heteronormative looking male predators from targeting your male child in the boy's room, or a female predator targeting your daughter. So, I think if you want to protect them in these cases and you're able (same gender), then go with them into the restroom. And if you can't (opposite gender), use a single restroom.
I also think we should be making some legal changes to building requirements based on the current social climate, so as to not inhibit people from accessing restrooms, and to find better ways to protect children who need to use restrooms. So "Other" restrooms that are single toilet, or just marked "Single Toilet" restrooms, that sort of thing.
I don't think this will fix everything, but I would hope that it gives people of all ages options on how they want to go about safely using a facility that (I think) they should feel safe in.
